I had a similar issue and here's how I solved it.

1) Launch iSync.

2) Open Preferences (in iSync menu).

3. In the Advanced pane, select Reset Sync History (Backup your data  
first of course).

4. Re-install Missing Sync.

5. Launch Missing sync and select 'desktop overrides handheld' for  
each conduit.

This should fix the problem. Let us know.
