Thanks everyone for your suggestions.  I fixed the problem.
For posterity, here it is:

We have our system configured with people's home directories being
accessed over the network.  This change was made to my machine when I
upgraded to 10.3.7.  I think this caused missing sync to be confused
where some files are, between absolute and relative path names.  I
tried moving files to the expected absolute path locations, but
finally just moved my home directory back to my local machine.  Now it
works fine.
