I highly doubt it. OS 5.2.1 appears to have shipped on the T3. Of 
course, there was a ROM update to address other issues.

While I don't normally recommend a hard reset of the device, it almost 
seems like you might try it. Before doing that, however, do a full 
backup to an SD card using BackupMan or Right Back Up or another backup 
utility (this type of backup will be faster than Missing Sync 4.0.1; 
4.0.2 beta is faster than 4.0.1) so that you have 2 backups, one on 
your desktop and one on your SD card. Perform a hard reset on the 
device, sync by creating a new user (so that nothing gets restored to 
the device) and then try installing a small file.

If you're not comfortable with a hard reset, I wouldn't recommend this. 
(I'm out of ideas as this issue is nothing that I've ever encountered 
before.)
