We are adding scripting support to Missing Sync, so you could likely do
what you want with a future version of Missing Sync by writing an
applescript and/or 'droplet' (applescript that you can drop files on).

There are technical reasons this is not possible for most handhelds. We
really tried. It would have made life easier for us as well (in terms of
tech support).
